Statistical significance analysis

I have a short question regarding the best approach to perform a statistical significance analysis for time-dependent data. I have performed force-field molecular dynamics simulations for two proteins and I would like to investigate whether their RMSD-Ca vs time profiles are statistically significant. I know that there are numerous different approaches to do this and different people would perhaps employ different approaches, but I would appreciate if you could share your thoughts for this one as well. I was thinking to perform a parametric comparison applying 1-way ANOVA followed by Tukey's test as a post-hoc evaluation. Have you ever done this for time series data? If not, any suggestions?
